I've only seen q used for я. So what do 2,3,5,7,8,9 stand for?

We don't use all the numbers, but here you go ...

4 = Ч / like the CH in Chuck
6 = Ш / like the SH in Shame
1 = Ъ / like the U in Ugly

These are the ones I know, that we use.
